Elly is trying to move her life forward after she had to break things off with Cooper. She had a certain picture of what their life together would be and now she's trying to make new life for herself after her picture came crashing down. Which isn't to say she's not into Cooper (because she REALLY is), but she wanted to be more than just arm candy or a politically advantageous merger to him. So she broke things off and fled to a different city.
Cooper, on the other hand, mostly suffers from a distinct inability to share. He can't share Guild secrets and he didn't want to scare Elly off by coming on too strong so he played it cool. Unfortunately that left her thinking he didn't want her. Which isn't true AT ALL.
